New One On Me - Anyone Else??

Ever since I took the bike down to Little Sturgis in August and had that problem with the oil blowing out, the bike has been behaving a little bit on the interesting side.
Every time I shift, (up or down), the bike backfires. Every time I come to a stop, it does a great impression of a mortar or small howitzer. And that is regardless of how I play with the throttle beforehand.
Also, since I put a 140/90 rear tire on instead of the stock 140/80, it seems that the bike will run a lot stronger. As in, better bottom-end power, a bit faster on the top end, and if I goose it the front wheel will come off of the ground.
It's almost as if all of the throttle settings and the gearing changed after these two little incidents.
Anyone else have something similar happen with theirs?
I think it's picking up bad habits from "Lucifer", the haunted Mack truck I drive at work!
